If by "be fine" you mean "survive", then yes, almost certainly. We've already killed of a lot of it though and are on track to kill much much more. Something doesn't need to be completely gone for it to be possible to mourn the parts that were lost.
The world's killed itself off a few times already. Nature will be fine, might not be any kind of nature we know, but that won't matter in a hundred or a few dozen megaaanum
